So did he get eaten by the bacteria monster? or did he escape, and if so, where the heck did he go afterwards?
The Farmer
Viper's mutant bacteria monster. as the two left, the farm sat quiet. the house empty. the fields devoid of its cows. the pickup truck, its bed half-filled with hay, sat unable to be driven because its keys had been in its owner's pocket.

In the months following his death, mutation and subsequent resurrection and prior to his robbery of megakat biochemical labs using a horde of giant bacteria monsters, dr. viper had been routinely checking up on the tower's progress.
A Change For the Better
He hadn't minded when it came to the bacteria monsters previously. those had only been created to help him steal katalyst 99, and whether or not the swat kats destroyed them once he acquired the chemical had been beside the point.
Salvaged
There was no flesh-eating bacteria monster jumping out at him, which was a good thing. so desert lowered his paws and casually leaned his head through the opening. again, no dead bodies.
