For trainers, now was a time of great sadness and danger. Their adventure painfully cut short due to the outbreak of Pokerus. However, this time it didn't only affect Pokemon, but humans as well. You see, when a Pokemon contracts it and infects a human with it, the virus slowly kills the infected human. However, no one case has proven fatal, despite many being infected. This is because the virus alters human DNA, turning them into a Pokemon themselves, allowing them to live through the infection. The transformation ignores anything about the original human, meaning they could be a different size, gender, weight, height, whatever. The virus requires the infected to remain outside of a Pokeball for roughly one week, then they would heal and no longer be contagious to others. Obviously, this caused a wide spread cease and desist of Pokemon Gyms and Leagues, much to the dismay of many trainers. Of course they wanted to keep on going with their journeys, battling others, earning badges. However towns shut down their gyms completely, replacing them with whatever practical shop the town needed. Luckily for trainers, some gym leaders from all other traveled into a mountain region, surrounded by lush forests, secluded from any towns around it. They built up an underground Pokemon league, far away from anyone who might shut it down. They got others to help make gyms, markets, even makeshift Pokemon Centers. The whole operation was a close knit Pokemon league.

Granted, it was dangerous, they made up the appropriate precautions. Using a Hypno that could tell if a Pokemon was infected, they would isolate them in a chamber until they were healed completely. Afterwards, the Pokemon and their trainer could freely travel around the little world they had built. The system worked quite excellently, many trainers from all over the world came to the little land, battling others, earning badges; just like the old days. The system put in place there was better than places that banned Pokemon all together. The infamous Crescent Town incident being a key example in the comparison. The operation worked for months, but of course; all good things come to an end.

"Hello, and welcome to The Trainer Portal." a greeter welcomes. "Please release your Pokemon in that chamber so that Hypno make scan for Pokerus." he informs him. The trainer listens and does just that. He released a Gardevior, Weezing, and Ponyta. The Hypno scanned them and gave the greeter the okay.

"You may return your Pokemon now." he says. The trainer listens and returns them to their respective Pokeballs. "Now, can I get your name for your trainer card?" he asks the trainer.

"My name is Rudy." the trainer says with a smile.

"Rudy..." the greeter says as he jots down his name on a card. "There you go." he hands it to him. Rudy gives a thankful nod as he puts it into his pocket.

"Now, do you mind if we keep Pokemon out of their balls?" he asks curiously to the man.

"Not at all, just keep an eye on it." the man replies.

"Thank you." Rudy says as he walks out into the makeshift world. The tunnel lead into a huge forest, which would contain towns throughout. Rudy admired the scenery before quickly remembering something he forgot. He reached into his belt and let the Ponyta out of it's ball. The Ponyta kicks about wildly in a panic.

"Evan! Evan come down!" Rudy says calmly as the Ponyta slowly comes to its senses. "I know you hate being in the Pokeball but you had to so we could get it." he says petting the Ponyta. "Come on, let's go find a place to rest up." he says hopping onto it's back. Rudy and Even both ride off deeper into the forest. Rudy rode Evan the Ponyta throughout the forest, eventually hitting a small place they could set up camp. Rudy climbed off of Evan as he began to set up his own sleeping bag. Soon enough, camp was set up ad Rudy lied down, Evan resting next to him.

"I remember doing this back when we were kids." Rudy says. "You'd always try and name the constellations, you were always wrong though!" he says with a chuckle looking over to the Ponyta Evan, who gives a neigh shaking it's head. "Or when we would battle, me with my Ralts and you with your Koffing." Rudy sighs in bliss. "Never thought I'd be battling with your Pokemon and mine, and well...you." he says chuckling. Evan let out an annoyed neigh and looked away upset. "Come on, I'm just messing with you." Rudy replies. "You know I feel sorry for what happened to you. It's horrible." Rudy says sadly. "Someone so close to you causing you to turn into a flame horse." he says, petting Evan's side. "But you were loud and clear in the last real words you ever told me." he began to recall. "You said that after you weren't contagious anymore, to capture you and take your Koffing, and become your trainer. I've honored that wish, here we are! " he says holding his hands up. "And we're going to beat all the trainers we come across." he says with a smile, Eval turning back to Kyle, moving his head down for it to be petted. Kyle listened to his wish, running his hand down Evan's muzzle, causing him to neigh happily. "I promised that we would be the Champion of the League, and that's exactly where we're going." he says with a smile, looking up into the stars.

"We're really going to get to see Pokemon?" a young child, no older than 8 asked up to his older brother.

"That's right Sammy." he replies looking down. "We're even going to get to watch some battles!"

"Cool!" Sammy said giddily, jumping up and down. The two brothers make it to into the checkpoint.

"Hello, and welcome to The Trainer Portal." a greeter tells the two. "Please release your Pokemon in that chamber so that Hypno make scan for Pokerus."

"Actually, we don't have any Pokemon, we just came here to watch battles." the older brother says.

"Alright, well Hypno will scan you two to ensure you aren't infected and we'll send you on your way." he says as the Hypno does a quick check of the two, giving the thumbs up.

"And can I get your names for your trainer card? I know you're just watching but you still need them." the greeter says looking up.

"I'm Jon, and this is my little brother Sam." the older brother says as the greeter writes the names down.

"There you two are, enjoy." the greeter says smiling as the two brothers leave out.

"Odd they gave us cards." Jon makes the idle comment.

"Maybe if one of us become a trainer we have it already!" he says with a small smile.

"Could be, but you need to be ten, wonder why they gave you one to..." Jon says curiously. "Whatever, doesn't matter, let's get going." Jon says as the two adventure into a town.

The duo soon approach a small hotel for people to rest up. Jon looks over to Sammy. "Wait here while I pay okay?" Sammy gives a playful over-exaggerated nod. Jon lets out a small laugh as he leaves Sammy to enter the main lobby of the hotel. Sammy looks around for something to do. As he wanders about, a Diglett pops out from under the ground. However, it was far away from it's habitat. Digletts never really left the mountain regions, and it was down in the forest. The blissfully unaware Sammy approached the wild Pokemon, petting it's head. However, the Diglett went back into its hole, trying to find it's way home, because it wasn't just a Diglett, it used to be a human, and it was infected.

The Diglett used to be a bystander who walking around the small lake outside of the Trainer Portal, where it was un-protected. While near the oceanside, a Magikarp had flopped onto the land, flailing about. The man had felt sadness for the Magikarp, helping it back into the water. However it was infected with Pokerus, infecting the man. His transformation was pretty much instant. He fell into his clothes, right into the ground. He lost his hands, ears, and hair, taking on the look of a brown hot dog with eyes and a nose. The newly transformed Diglett wanted to find it's way back home to make some kind of attempt to re-unite with his family, Pokemon or not.

Sammy, unaware he was infected ran about trying to find the Diglett that popped it's way into the Trainer Portal. As he hopped all around and flailed his arms, he began to get some gusto with each jump, like a brief moment of gliding. Little did Sammy know his arms were turning into wings, blue feathers replacing the little body hair he had. At his chest, yellow feathers began to sprout as green feathers grew downwards from there. Sammy felt his head began to painfully reshape. It turned circular and black as his ears became hidden from vision. His eyes moved to either side of his face and became larger. His nose and mouth fused together, turning into a hard pink beak. The pain came from the back of his head, as it pointed outward going into a flag-like shape to make his head resemble an eight note in music.

Sammy's screams in pain came out as squawks, unable to form real words. Around his neck, white feathers sprouted all around it, growing out just past his head. His feet became larger, tearing about his shoes. It revealed yellow, avian feet as his legs quickly took the same color, shrinking down greatly in size, causing Sammy to shrink down to a mere 1 foot, causing him to be trapped in his clothing. Lastly, a long black tail that resembled a metronome, ending Sammy's transformation into a Chatot. Sammy struggles about until finally he escapes his former clothes. He looks around nervously, unsure of what exactly to do. Sammy know he's become a bird of some sort, and starts to flap his wings. He begins to start to hover above the ground, much to his enjoyment. He began to flap his wings harder, going higher into the air. He lets out a happy song as he flies around high up in the air.

Jon then leaves out from the hotel lobby. "Okay Sammy we're in room..." he stops seeing a pile of clothes, the very clothes his brother was wearing. He looked up to see a Chatot flying overhead. "Oh no..." he says. However the Chatot flies off in the distance, leaving behind the clothes. "Sammy!" he calls out hoping to get him to come back; to no avail as the Chatot makes it way down to the Elite Four quarters, unknowingly of course.

A few days later:

"We actually did it Evan! We got all 8 badges!" Rudy cheers as he and the Ponyta leave the last gym. "We can beat the Elite 4 and become the new champions!" Evan lets out a happy neigh and gets onto two legs, kicking his front legs in the air. Rudy runs his hand down Evan's muzzle before hopping onto his back. "Alright, let's get going!" Rudy cheers and Evan takes off the the hall. While they were approaching it, they saw many trainers and Pokemon alike, waving to them. The Elite 4's hall was near where they started their journey, so familiar faces knew they were on their way to it. On the way there, Evan and Rudy ran into a Chatot that had landed.

"We never actually caught a Pokemon here," he says as he brings Evan to a halt. "Why don't why change that?" Rudy adds jumping down from the Ponyta's back. "Alright Evan, hit it with a flamethrower!" Rudy commands as Evan lets out a blast of flame right at the Chatot, sending it flying backwards. Rudy pulls an empty Pokeball from his belt and threw it at the injured Chatot. The ball shook three times, before locking, capturing the Pokemon. "All right! We caught it!" Rudy cheers picking up the ball putting it onto his belt. "We'll heal it once we finish our Elite 4 battle. Let's go!" Rudy says hopping onto Evan as the two ride forward to the hall.

The two reached the hall and entered into it. "Hey, Pokemon have to be in their balls beyond this point!" a woman behind the counter calls out.

"Sorry! He hates being in the ball, I'll take care of it." Rudy tells her as she turns back to her computer. "Sorry bud, but we've come so far, a little discomfort for a big reward." Evan lets out a defeated neigh and nods his head, Rudy returning him to his Pokeball. "Here are all my badges, may I enter?" The woman nods and opens up the doors to the first chamber. Rudy takes a deep breath and enters, the doors shutting behind him. The first member was a fighting type trainer, Rudy's Gardevoir was easily able to overcome them all single highhandedly. The second one proved harder, a water type trainer, who knocked out Rudy's Weezing, but Gardevoir managing to finish the fight. The third trainer, a fire type specialist finally took Gardevoir down, Evan beating her eventually. The fourth trainer took a toll on Evan, but he bested the ground type trainer. Finally, Rudy reached the champion.

"You made it." she said with a smirk. "I've heard much about you." she said as the door closed behind him. "It's time to battle."

She sent out a Metagross while Rudy kept Evan fighting. It managed to knock out the Pokemon, and the champion sent out a Charizard. Evan managed to barely best it, now very weak. It was too much, and Rudy had to return him to his Pokeball. The champion sent out a Flygon while Rudy only had the Chatot to send out. However, the Chatot went crazy, flying all about. He ran into both Rudy and the champion, rather harshly. The Chatot had accidentally used tackle on both of them, sending them onto their rears. The battle stopped as the Champion returned the Flygon. "I can't battle like this!" she defended.

"I'll take care of it." he said as he sent Evan back out. However, the champion knelt over in pain. Rudy rushed over to help her up, but upon feeling her skin, it began to feel slimy. The Champion began to cough profusely. Rudy got his distance from her as she slowly began to get up, still coughing. Suddenly, her tongue flew out during this and seemed to only be getting longer.

The Champion's growing tongue began to wrap around her neck as her head altered. Her hair slowly went back into her scalp as blue scale formed at the top of her head, yellow on the bottom. Her face pushed out into a muzzle, her nose become merely slits. Her eyes moved to either side of this as a fin went above her head. The Champion's ears pushed out into a cream and blue colored ears, connecting to the central fin with light blue colored inside. Her tongue finished wrapping around her neck like a scarf.

Her arms became much thinner white very light blue spots formed on her forearms. Her fingers merged until there were three digits left. Her fingers became webbed as her nails turned into suckers. Her body itself became much thinner as cream scaled formed at her front, blue everywhere else. Her legs contort as her knees become much larger, light blue spots forming on them as well. Her toes followed the same fate as her hands, getting only two digits instead of three. A small fin poked out from behind her finishing her transformation into a Greninja.

The Champion looked at her body confused, how did this even happen? This was Pokerus free! She always wanted to catch a Greninja, but be one? She began to panic.

"Hey, it's alright." Evan said over to her, now able to communicate with the Champion.

"I can here you!" she says taken back. "How is this alright? How will I get used to my tongue hanging out constantly?" she says panic.

"Trust me, I was like you. I used to be a trainer, and got turned into this flame horse." he explains. "Now me and my best friend Rudy here fight alongside each other."

"You wanted this?" she asks tilting her head.

"Of course I didn't WANT to be a Pokemon, but I honestly don't mind it anymore. I enjoy it, and Rudy's a great trainer."

"Do you think he'll let me join him? At least I can trust someone..." she says rubbing her arm. Just then, Rudy feels a sharp pain at his chest, holding it tightly in pain.

"Maybe that's not an option." Evan said noticing this, trotting over to his friend.

Suddenly, a white spike burst out from Rudy's chest as cream colored fur began to sprout around it, going up to the base of his neck down to his crotch. The pain forms at both his hands ass two white spikes burst out from the back of his hands, black fur growing over them as they became much more paw-like. Blue fur began to grow up his his arms where black circles formed around the base of them. Black fur grew over his face like an upside down "T" over his eyes going up to his forehead. Blue fur surrounded it as his face pushed out into a large muzzle. His eyes turn red and move to either side as his ears became large and triangular at the top of his head.

His legs changed as his heels picked up off the ground turning into digitigrade legs, his feet turning into paws. His lower body altered to resemble a pair of blue shorts. Rudy felt pressure at his backside as a large blue tail emerged from it. The last change came at a shock to Rudy as he felt his manhood painfully retreat back into him, leaving an opening covered by fur. Rudy's insides felt strange as his organs changed to allow him to be a mother to baby Lucario's, turning him into a girl.

"Rudy?" Evan calls out over to the new Lucario.

"Yeah, it's me..." Rudy responds in a high pitched voice. "You sound different."

"And you don't?" Evan responds in a small chuckle. "You don't seem too upset."

"Honestly, I'm kind of happy." she replies with a weak smile.

"Wait, what?" Evan says tilting his head. "Your a Pokemon! And a girl!"

"Well, the girl thing isn't something I want to think about right now, but every since you've turned; I've missed talking to you, having back and fourths and now we can again!" she says breaking into a full smile.

"Really? You don't care you're a Pokemon now? You can't battle anymore!"

"I can battle, just not train. We just have to find someone suitable like you did with me." he explains.

"Now that's fine and dandy, but where are we supposed to find that?" the former Champion asks.

"My brother! He's the best! He came here with me" the Chatot says landing.

"Your brother, isn't he infected to if you were with him?" the Champion asks curiously.

"Nope! I got excited and flew away." he says with a hint of guilt.

"Okay, how about after we aren't contagious, we go find him? Lucarios can communicate with Aura so it shouldn't be a problem explaining it." Rudy tells the group. They all agree to do so. "I should probably warn them." Rudy says, using his aura to enter to mind of the previous trainer in the next room. "We've been infected with Pokerus, evaluate the building and shut it down for a week." he says. The trainer's eyes widen as he rushes out, warning the other trainers, soon the building is on lockdown. Jon catches wind of this and rushes over to the the hall, about a day after it's been locked down.

"Sammy! Are you in there?" Jon calls out slamming against the side of the building.

"Your brother is here and safe." Jon hears a voice call to him. "My name, or was Rudy, call me Ruby now." she goes off. "Your brother was captured by me and infected me and the Champion." Ruby explains.

"I'm so sorry...I should have watched him better. This is my fault..." Jon sighs, hitting the side of the building quite hard.

"Don't be, as a matter of fact we all prefer being like this." Ruby explains. "The Champion was skeptical at first but she's been playing with her new body and quite enjoying it. I've been wanting to be a Pokemon ever since my best friend Evan, who is in here to turned. As for your brother, now a Chatot, loves being able to fly around." This comment managed a small smile to form on his face.

"After we're no long contagious, we all want you to be our trainer." Ruby tells him.

"Me? No, I don't know how to even start." Jon replies reluctantly.

"Well I do, and I can talk with you. I'll show you the ropes and we can be a strong team! You can take my Gardevoir and Evan's Weezing he gave me, a full roster! What do you say?" he asks.

"Yes, I'll do it. I promised Sammy he'd get to see battles and he will." Jon says proudly.

After the quarantine ends, Jon enters into the hall to greet his new team. He pets the Ponyta's muzzle, shakes hands with Ruby, nods his head to the Champion, and holds Sammy tightly, glad to be re-united, even if the circumstances were out of the ordinary. He released the Gardevoir and Weezing as well, Ruby explaining the situation to them. Ruby handed the balls to Jon, now officially having a Pokemon team and a new full time trainer. Jon kept all the Pokemon out of their balls to keep company, and he could even talk to them through Ruby's aura powers, translating human to the Pokemon language and vice versa. Together, they battled many foes, and Jon would eventually go on to stand as the Champion of the League, undefeated at that.
